Dear Nick,
Code that you copy as text is not paste-able as code again - when you copy as text, you get an abridged, human-readable version of the code. Instead, to copy-paste MSIcode as MSIcode, use the regular Copy and Paste button.
By the way, try copying MSIcode and pasting it in notepad for example. You will then see that copied MSIcode contains a lot more than you can see!

My problem was: I thought that if I was transporting the code via a text file, I'd have to 'Copy as text', rather than 'Copy'.

Just to point out that the problem with the 'comment' state of lines which are being reset when they are pasted (as nicely illustrated by Bokkie's screenshot above) still occurs in InstallAware 11.
