How easy is it to change the following:

1. The location of a Web Media Block.
2. The location of the Monitor URL
3. The location of a Web update.

Do any of these require rebuilding the setup? Can any of these be done with command line parameters or simply editing a text file?

I ask because our Web installs and updates would normally be on the customer's server and the locations would be unique to each customer.

You can script all of these into your setup, such that it won't require rebuilds of your installation to change them. Just use variables instead of hard-coded values in the relevant fields, and initialize those variables from any source you like - text file, command line parameters, what have you.
