Upgrading without removing prerequisites

Is there a way to install a new version of my app. without removing the previously installed prerequisites?
Here's what I want to do:
First Install - Install SQL Express Instance & my application
Subsequent Installs - Keep SQL Instance, remove old application files, install new application files.
Removing application using Add/Remove - Remove SQL instance and application files.
I don't want my user's to have to reinstall the SQL instance every time they do an update, but I do want it removed when they do an actual removal of the application.
