Desperate patching help!

I'm desperate for some advice.
Some Background:
We've started using IA about a month ago.
I've created new installation packages for our applications and distributed the app. I created a single file web deployment for use with the CD distribution and a web setup for web deployment.
I've created a repository for my project without the data files for the build.
Now we need to do a patch but when I add the new data files to the project from the repository, create a patch reference to our previous version and patch the exe size is +/- 17MB i.e. the size of the full installation (without runtimes). There are only 8 files that changed and in total they are only +/- 2MB in size.
Why would this happen? What should I look for?
It almost seems as if there were some references to the data files on the previous version that got lost when checking in only the project without the data files and then adding the new data files at a later stage. Is this the case? should I be keeping a copy of the data files in the project as well?
