Windows has blocked some startup Programs on VIsta

I have a project using that installs Windows installer 4.5. After 4.5 has been installed the computer must be reboot. However, after the reboot on Vista the installer does not continue, insted I get the following message down on the system tray from Vista:
Windows has blocked some startup programs...
How can I get the installer to reboot when it needs to, then continue where it left off on Vista?
It works fine on XP.
