Patching the contents of the filebag

I have an older program that we need to write a patch for. One of the items that we need to patch is delivered to us in an msi file which we included in a filabag. Now, when we attempt to apply the patch, it would appear that it is using the older file and not the newer one.
Is it possible to get the patch to replace this older file or use it in the patch?
