Silent Install Issues

I am trying to silent install an application that a vendor has given us using installaware but I have having a couple of issues. I have look through the knowledge bas but can't find any help.
The problem is 2 fold.
1. We have go a MSI form the vendor and if I install using MSIEXEC the software installs in to the users profile. 90mb.
2. If I try install using the EXE version that the vendor suppliedt and using the /S switch and I get a couple of files in the correct but not not all the files.
If I run up the MSI or EXE it will install ok.
Can anyone help
