Retaining files after uninstall

I have a scenario where i want to give the user the option of keeping a configuration file or replacing it after an uninstall then reinstall.
The folder structure is as follows
'Main folder'
>>'subfolder'
>>'subfolder2'
>>'subfolder3'
>>'config.xml'
>>'file.xml'
I know there is the option of making the file permantent and not being able to be overwritten through the Install Files command.
To use this method though it is extrememly tedious as i have to select every individual subfolder folder and file to be installed rather than using the 'Main folder *.*' method.
Is there a better way to do this?
