Problems with a Patch build installing due to missing files

I'm using IA8 Studio. I have build an installer that works wonderfully. We now need to start doing Patch builds. Patch builds are successfully being built. When I run the patch I get an error.
The file 'long file name here' cannot be installed because the file cannot be found in cabinet file 'PCW_CAB_72DE50E2'. This could indicate a network error, an error reading from the CD-ROM, or a problem with this package.
I am pretty sure this error results because I was new to both IA and Subversion (for source control). The original build included the .svn folders and their contents. I have since excluded those folders and files from the build. It seems like it is seeing the first one of these files and looking for whether or not to patch it.
In "Project Options" (Project Settings button) in the "Build" portion under "Patch", I have check "Include whole files only" and "Ignore missing files".
I'm guessing "Ignore missing files" does not do what I hoped it did. Am I screwed because those files no longer exist in the build? Is there a way around this? HELP!!!
Thanks
