If I create a Web Deploy build, and also a Single File build (from the same project)

Will any subsequent patches I build from the project, work seemlessly on either a installation installed from the Web Deploy or the Single File (I want to distribute the patch as a sinlge file (as the size of the patch should be small - in comparison to the base installation)

No. For patching the suggested deployment method is to use a web deployment. You can make these packages self sufficient i.e. dont require network.Web deployed packages cache the setup which will help in seamless patching.
