.NET 4.0 IIS Configuration Not Working on 64 Bit

All,
Our application uses .NET 4.0 for several virtual directories. We use Installaware to automatically configure these directories to use .NET 4.0. What we have noticed is that when we run our build (the server is Windows Server 2008 64 Bit) and then run the installer that Installaware creates, it fails to set these directories to .NET 4.0. Oddly enough when we run the same build on any other machine that's 32 bit and either Windows XP or Windows Server 2003, the resulting installer application works as expected.
Is anyone aware of problems that exist with running the command line Installaware build from a 64 bit machine or Windows 2008 machine?
Or has anyone seen this problem before?
Thanks.
