Generate New Revision Does Not Work on Command Line

I have an installation that I have built with generate new revision set. When I build in the UI it works as expected. Meaning that when I run a newly generated install it correctly removes the previous version and installs the new on.
If I build the installation using miabuild it ALWAYS asks me to Repair or Uninstall
Things I have tried:
1) added /r to the command line
2) wrote a program that manually changed the rev in the mpr file and saves it before calling miabuild.exe
Please help!
