Files not Updated when Patch Applied

I have my base installation essentially prototyped and functioning; however, when I build patches for it per the instructions in the IA whitepaper, no files are updated. In summary, my installation creates a Website and a Virtual Directory as an Application on IIS7.
One thing I noted that I did differently from the whitepaper was that I added a folder (with wildcards) to the TARGETDIR and
did not associate this with a Feature. In fact, I've defined only one feature in the project that has no files associted with it. The reason I did this is because associating that folder with a Feature causes the folder not to transfer onto the target machine.
Back to Patching...So I build the first instance and made a backup of the Web Deployed EXE, then updated the Project Version as well as the source build files, referenced the backedup media files and built the Patch. The Patch runs without error, however, no files change.
Is this related to my File/Feature definitions? If so, is there anything else I can look at here?
