Changes Silent Update features

Hi All,
I have been struggling with this issue for some time now.
I have a specific version of my application installed with lets say Features 1 and Features 3 installed.
When I run the Update silently, it has installed new versions of Features 1 and Features 2 BUT also installed Features 2 as well.
Is there a way for me to stop this from happening or just install a specific feature instead of all features?
Any help would be greatly appreciated.
