I have a script that installs the .net 2.0 framework among other things. When it runs this part of the install, the progress bar goes to the end as it installs and then goes back to the begining and continues. It does this three times, and then continues on and seems to finish normally. It takes some time to install go through the progress bar each time. Although it works, it would seem confusing for the user to see it go through the progress bar three times. Is there something I can do to fix this? I am using Version 5.0 (Build ponderosa_rtm.051213).

Not really. The progress bar moves in fixed increments. Depending on the speed of the target computer, one or more trips of the progress bar may occur. The progress bar provides feedback that setup is progressing and not hung.
