Apply Uninstall for NATIVE not calling everything?

Should Apply Uninstall (for old versions) call the uninstall portion of the old script? I have in the uninstall portion of my program provision to kill any running version of the EXE, however, when I upgrade to a new installer and it removes the old one using APPLY UNINSTALL, the program is not shut off. This leaves pieces in the directory which then requires a REBOOT.
