Yet another Patch question

When one applies a patch to a web based install, are the cached files updated also? I have an instance where a patch appears to operate correctly, but running a repair or modify option after patching causes the patched file to be deleted. I looked in the cache and noticed that the older files are there.

The cached files will not be updated. This is similar to applying a Microsoft service pack, and then having to re-apply it when you re-install some original components from the Windows CD.
