How do I specify that certain files in the installation are to be saved in, say, the \\Program data\\[my application] folder and not with the rest of the files in the \\Program files\\[my application] folder ?

You can do this if you modify the script file in the Code view - that way you can alter the paths used in any of the Install File commands in the script.
