Can you control an uninstall file by file?

My client has requested I have an option put in place that allows the user to choose if their database files are removed during an uninstall. The databases are created in a folder that is part of the installation but presently the files themselves are generated by an outside application (no guarantee they won't eventually have the install generate these files). So is there a way to control which files are removed during an uninstall? Also if the client eventually decides that the installation will also generate the database files will your solution still work?
