I am confused as to what binaries you are refering to.

I have been able to reproduce this issue using a newly created install set. I have uploaded the files to support using the same ticket ID GBJ-390685.
What I have included:
The Installaware Project
The files used in the project
The .cmd files used to build the projects
And the two created install sets.
To reproduce:
Install Test Project 8
Install Test Project 7 (Error during install)

In the email that had the command scripts there are two exes one syas Test Project 7.exe and the other is Test Project 8.exe
Install 8 and then 7 and you should see the error.

I was unable to reproduce this issue.
Here is what I suggest we do - please create a basic EMPTY project from the Basic Setup template.
Are you experiencing the same problems with this basic project?
If not, what are the differences between this project and your main one that cause the issues?

Yes the example project I sent you was created just for this test.
What I have been able to figure out so far is that it must be releated to using two different product codes with the same project but I am not sure why this would matter. It is almost as if IA is putting some tag along with each of the installers that is causing them to have some issues.
It makes no sense that I can install both applications on different machines without issue but if I try to install Version B before Version A then A will error out. However if I install Version A and then Version B there is no issue until I try and upgrade Version A and then that upgrade will error out.
If need be we can setup a GoTo Meeting and I can walk you though and show you the issue I am seeing.
