Problem with debugging script

We have developed a problem debugging the script. It appears that after properly stepping through the code for about 30 to 40 lines of script that the highlighted line which indicates where the next single step execution will occur is now off by two instruction lines past where the script is actually halted. Does anyone have any ideas on how to correct this issue? It makes debugging the code diffucult since the ide is showing a location 2 lines down from where the script is actually halted and waiting to press the single step button.

Does saving the project and restarting the IDE solve the issue?
