Patch Build Captures too much data

I used ExamDiff Pro to perform a binary comparison of the source files between version 1.0 and 1.0.1 of my program and found only 27 files different. However, when I try to use the Patch Build feature in IA, the resultant patch generates hundreds of files as being different.

I used the directions found elsewhere in the forum to build the two installations and patch. Here's what I did:
1. Built version 1.0 with install paths pointing to a "MyProject" folder containing the files to be installed.
2. Moved the 1.0 setup files to a safe place.
3. Saved the project as "MyProject SP1" and used the refactor paths to point the install paths to the updated "MyProject SP1" folder. I also changed the product version number from 1.0 to 1.0.1.
4. Used ExamDiff to perform a binary comparison of the "MyProject" folder and "MyProject SP1" folders. Confirmed only 27 files are different.
3. Built version 1.0.1.
4. Used the Patch Reference screen in the "MyProject SP1" project to point to the version 1.0 setup.
5. Ran the Patch Build.

Just to be safe, I even moved each set of Project files into separate folders so that they wouldn't somehow conflict with one another.

My setup uses 11 Web Media Blocks, and I verified that poth projects use the exact same compiler variables (which controls which media blocks are downloaded). BTW, I'm using IA6.42 on Windows Vista Business.

I'm out of ideas on figuring out why the patch isn't working for me. Any ideas?

I forgot to mention that I found a bug: If you include as a patch reference a setup that contains a password-protected web media block, the files contained in that media block will not be "unpacked" in the
Patch\\Base Package 1 folder.
