Setup.exe problem

For some reason setup.exe dosn't exit with my setup. I am using the IIS startup project. Is there anything I should be doing in the script to make sure it exits?

Forgot to mention I am building a uncompressed layout. And just running the exe as normal but it just never exits

isn't the setup.exe a bootstrap for the msi as it passes in parameters for the install?

We have now found this to be more of a problem.

If a customer installs the software on a server meaning they don't reboot it often setup.exe causes error messages to appear on the desktop if they install from cd. The reason it does this is because a user naturally removes the cd after installation but setup.exe is still running so windows will prompt for the volume that the file is on.
